FM 9 does more consistency checking when opening files than the former
versions did.
So this indicates problems with your files not with FM 9.

Recovery is not needed. The file isn't 'broken' just not optimized.
Simply save a compacted version of the database in whatever Pre-9
version of FM you were using and then open it in 9.
Word on the street is that you shouldn't actually ever use a recovered
database, other than to pull your data out to load into a backup.
What obstacles are you having to scripting the import of several
tables? It's not very difficult.
